Sumario:Sequence alignment is one of the basic methods to compare biological sequences and the cornerstone of a wide range of different analyses. Due to this privileged position at the beginning of many studies its accuracy is of great importance, in fact, each result based on an alignment is depending on the alignment quality. This has been confirmed in several recent papers investigating the effect of alignment methods on phylogenetic reconstruction and the estimation of positive selection. In this thesis, I present several projects dedicated to the problem of developing more accurate multiple sequence alignments and how to evaluate them. I addressed the problem of structural protein alignment evaluation, the accurate structural alignment of RNA sequences and the alignment of large sequence data sets.
