A comparative study of the performance and microbial communities of an anaerobic digestion process in one and two stages treating the OMSR was carried out at mesophilic temperature (35 °C) and laboratory-scale. The one-stage process (1S) was developed in a single reactor gathering together the whole microbial community required for the digesting process (hydrolytic-acidogenics, acetogens and methanogens). The two-stage process (2S) was carried out in two independent reactors operating in series, first a hydrolytic-acidogenic reactor (H-A) and second, a methanogenic reactor (M). The effluents obtained from the H-A, rich in volatile fatty acids (14.5 g L−1, expressed as CH3COOH) and in acetic acid (57.5%) as main precursor of methane, were used for feeding the M reactor. The 2S was found to be a more stable process than the 1S. High methane yields were achieved with values of 0.244 and 0.268 L CH4 g−1 COD removed, at organic loading rates of 9.2 and 20.0 g COD L−1d−1 for 1S and 2S, respectively. The molecular characterization of the microbial communities involved in these processes was accomplished. Molecular characterization and identification of microbial species was performed by PCR amplification of 16S ribosomal RNA genes, Denaturing Gradient Gel Electrophoresis (DGGE), cloning, and sequencing. The analysis of the microorganisms revealed that Firmicutes (mainly Clostridiales) was the most abundant group followed by Chloroflexi in the 1S and in the H-A step of the 2S. Finally, Methanosaeta was the main Archaea in 1S and in the M step of the 2S.
