The Iberian Peninsula, a biodiversity hotspot, provides an ideal setting for studying plant hybridization. This thesis explores the role of homoploid hybridization in the diversification of Phalacrocarpum, an Iberian endemic angiosperm. It aims to establish a phylogenetic, temporal, and biogeographic framework and assess factors influencing diversification and hybridization. The findings contribute to evolutionary biology, taxonomy, and conservation strategies. Chapter I reconstructs the evolutionary history of the Anthemideae tribe using high-throughput sequencing. It highlights ancient hybridization, plastid capture, and incomplete lineage sorting, leading to a revised classification. Chapter II investigates Phalacrocarpum evolution using molecular, genomic, and morphometric analyses, revealing cryptic diversity and confirming hybridization. Chapter III expands on these results, analyzing 261 samples with genomic techniques. It confirms multiple hybridization events, showing that hybridization between subsp. anomalum and subsp. hoffmannseggii gave rise to subsp. oppositifolium and introgressed populations. Additionally, hybridization between subsp. hoffmannseggii and subsp. oppositifolium contributed to a distinct lineage in the Galician-Portuguese border region. Chapter IV assesses ecological and geographic influences on hybridization. Niche modeling indicates climatic overlap between subspecies, supporting genomic evidence of recurrent hybridization, while niche divergence in hybrid lineages underscores environmental isolation. Geographic isolation during climatic fluctuations also played a key role in diversification. Additional analyses reveal genome size variation across lineages, influenced by introgression and repetitive DNA elements. Hybrid populations exhibit intermediate morphologies, supporting their hybrid origin. The Sanabria Valley hybridization is attributed to repeated backcrossing rather than an active hybrid zone. The thesis concludes that integrating nuclear and plastid genomic data enhances understanding of Anthemideae phylogeny and Phalacrocarpum evolution.
